In July 2000, a new 1KD-FTV diesel engine with direct fuel injection and intercooler (DOHC, in-line, 4 cylinders, 2982 cm3, 170 hp, 35.9 kgm) appeared. This move was a response to new requirements to reduce fuel consumption, exhaust emissions, noise and vibration levels. In addition, all classes Land vehicle Cruiser already in the basic configuration began to be equipped with an engine blocking system, because at that time the problem of car theft became especially relevant in Japan.

The 90 series Prado has the same platform as the 185 series HiLux Surf, but has a stronger frame with spars and closed section cross members and thicker walls.

In addition to significant changes to the suspension, the 90 series has a new 5VZ-FE gasoline engine. This 3.4L V6 DOHC engine featured significantly improved cylinder heads and was even more compact and lighter. By bringing the camshafts closer to each other, the relative angle of the intake and exhaust valves has been reduced, resulting in a roof-like combustion chamber, thus reducing heat loss. In addition, the engine had excellent traction at low and medium speeds, which made driving easier.

The 90 series diesel engine was similar to the 1KZ-TE engine used in the Prado 70 series. Thanks to the compact turbocharging system and intercooler, power has been increased, fuel consumption and exhaust emissions have been reduced. The balance shaft and reinforced cylinder block provided low level noise and vibration.

As the 90 series developed, new powertrains and systems appeared to improve the control and operation of the transmission. Due to the increased weight of the vehicle, a new 3RZ-FE four-cylinder engine was selected, and the 1KZ-FE diesel engine was replaced by the 1KD-FTV direct injection diesel engine, which had increased power, more low consumption fuel and emit less exhaust gases. In addition, Active Traction Control (Active TRC) has been added to the transmission. This system maintained constant even traction on all wheels by automatically distributing the brakes individually to each wheel, slowing down the wheel that had insufficient traction. All this made the Prado safer and - at the same time - more dynamic.
